Thanks to jedifreek1992, I've learned that if a Sith Lord was powerful enough, he could mask his true self :) I guess that's the reason none of the Jedi could sense him.
Also, a little trivia: Samuel L. Jackson knew he was supposed to be killed off in this movie. He told George Lucas that he wanted to die with a bang and not just be easily killed. So he and the Emperor had that great fight before his character finally died.
